You were right in checking the flapper. Sometimes they become warped and allow water to escape into the bowl. Another thing to check is the bowl refill tube that runs from the fill valve(ballcock) to the overflow tube inside the tank. On some models if the end of this tube is extended below the normal water level of the tank it can siphon the water down just enough to cause the ballcock to have to refill the tank. Its an endless cycle. If this is it just simply raise the tube till it is just above the normal water level or cut some of the tubing so it wont stick too far down the overflow tube. Hope that is your answer!
